Yes oil will always be black in a diesel but it doesn't mean its dirty. The oil pan in the Dmax engine allows almost a qt of oil to stay in the pan when drained on flat ground. I raise my front end when doing an oil change to get the most I can out.
The only way to make your oil stay clearer longer is to use a dual bypass system for oil filtration. Don't worry about your oil being black its normal. Get on a regular maint schedule based on the type of oil and filter you use and stick to it.
K&N filters pass a lot of air very well however they also are known to pass more particulate matter into your engine than even the stock filter does. I personally spend almost every wekend in the dirt and dust with the motorcycles so I still have a stock airbox on my truck.
