I'm no transmission specialist,but the 2nd gear is on the same band as reverse IIRC.If they messed up in the build it will only reflect it in reverse or second gear,if that applies to an Allison trans like some of the older Hydramatics.Not saying it's the smokin gun, but gives you an idea of what I mean.Maybe one of the trans gurus will chime in on adjustment,if there is such on the Allison unit....
