I'm running non-delete auto cal tunes as well.
I have same problem you have, soot going to zero and bouncing back up to like 10 after cool down.
I also get lots of white smoke if the truck goes into regen when cold, or when I stop mid regen and start up again the next day or after it cools down. I'm guessing the 9th injector is putting diesel in before it is hot enough.

On the smog check issue here in CA, my understanding is that it is a visual inspection to make sure all the parts are there. A snap test/smoke test and they connect to the OBD II port to see if you have any active codes.

What I'm wondering is if we delete, but keep all looking the same, hollow out the parts, run straight pipe through the middle. Then load the stock, but deleted tune so we barely smoke. would we pass? I don't know if the computer is checking for readings from the EGT sensors that get disconnected when we delete?
