Depends. Stock sir filter systems are good up to 400-450 HP and do a better job of filtering. Cotton oil filters (k&n) are no good for diesels to many problems to go into but there have been many studies done on this just google it and you willsee what I mean.

I have seen upgrade mods that you can do to your factory air box that can increase airflow, and yes it helps, but IMO you also need cooler air directed from away from and protected from the engine heat. This way the air charge through the system will provide much cooler air into the intake for better atomization. One mod to add to an intake mod to help this is to coat your boost tubes with bedliner material, it is cheap, easy and makes a noticeable difference in the EGT's as well as engine performance and efficiency.
and like usafracer said, oil filters are all bad for a diesel, mainly because th oil will get on the MAF sensor and cause problems. K&N gauze can come apart under high boost pressures.

I disagree with part of your statment. Cooler air has nothing to do with better atomization of fuel in a diesel. The diesel is injected directly into the combustion chamber (or pre-combustion chamber on 6.2-6.5) there for it does not help with atomization.

I might be wrong with using the term better "atomization" with the diesel. The cooler air helps to get more "air" or denser cooler air into the cylinder so more air larger explosion or power stroke more engine HP and more efficiency better economy. The intercooler on your pickup perfect example and nitrous on other vehicles of how cooler air increases HP and the cooler the air going into intercooler, the cooler the air going into the engine, so atomization may not be the most accurate term, yet thats the word that came first to my mind also.

Duraski is right, maybe "Atomization" was the wrong word, but increased cylinder pressure is a direct result of cooler air charge temps, as a result of that you get more HP, torque, mpg, etc.

Ok that works. I just get a kick out of people who try to think of a diesel engine like a gas one. You dont contorol the amount of air that goes into a diesel you contorl the ammount of fuel. A gas engine if you lean it out to much it will get hot a diesel on the other hand will cool off the leaner it gets.

as far as Ram air hoods, there are ram air hoods out there for MUCH less money... Like $5-600 that is what ram air does too, it provides a much cooler / Denser air charge by providing access to outside air as your go down the road that is not exposed to under hood temps.
