I have a a 2006 3500 long bed i bought without a bed the rear junction box has one plug in with one wire the rest are cut ive been to gmupfitters i need to know what runs to this junction first from the front

That is correct. The junction is for the stop, tail, turn lights. One spot for the right and one for the left.
