I’m going to tackle the sprayed bed liner next week but have a few questions on the prep work. On the bed I have what looks like 2 beads of caulk that run down the bed close to the wheel wells and painted to match the bed. Do I want to remove this or just sand over it and spray on top of it?

That caulking is the seam sealer installed at the factory. Just scuff the paint on the caulking as you would the rest of the truck bed. I can tell you that the prep work is the most important, and the most time consuming, part of the job. I think I spent about 4-5 hours with my son helping on a truck I did a few years back. If the prep work isn't done correctly, you will have the bed liner peeling in a very short time.
