Do you have any after market stuff on your radio such as a USA spec iPod interface? If so, then that is the problem. It sure screwed me up until I unplugged it.

Do you have a LLY if so they can be a stubborn SOB sometimes. Just keep trying restart the truck after every try. Try the ALT Keys in upper corner of box, or shut the high speed off. Like said above make sure you don't have something plugged in and running, shut everything off in cab Radio, heater, lights, etc.

Totally disable the power to that radio. Make sure nothing is plugged into the cig. lighter. Turn the key on run, then plug in the v2, then open the tune tool.

As Iceman posted, LLY's can be a bear.

LLY's are a thorn in my butt. They are the tempermental ones of the family.

Try using the scan tool and clearing codes first. Sometimes this seems to create a "path" for the tune tool. Don't let it get the best of you, take a break, grab a beer and try it again.
