So this morning I went to try out a superchips flashpaq tuner, in the process of reprogramming you first have to save your stock ecm files to reload if you choose to remove the programmer later... So went to save the stock files and I'd said "your truck is not stock, how do I get my stock programming back

Seems a little off. I guess its possible a previous owner had a tuner then sold it without removing the tune.

My cousin screwed up his 2003 and had to have the dealer reflash the ecm. Hopefully that isnt your only option.

Any guess on how much a dealer would charge

My dealer charged $132 for about an hour and a half labor but that was a reflash and diagnosed a bad TCM and removed it. (Thought I just needed a reflash, I was told different)

I would guess if you can drive it there and thats truly all they do, an hours labor should cover it. Plus misc charges and tax of course. ;)
