I have a 2016 3500 HD Silverado. I have this message counting down to limp mode.
I have had an issue with Coolant bypass valve for about 6 months and it throws a code but never had this message of death.
I had a diesel leak at the fuel filter which caused my truck not to start. It just required tightening of the filter. Primed it up and started the engine with the air intake pipe still disconnected. (Not good!)
It threw a code for the MAF sensor ( due to the pipe still off ) and this message has been there ever since.
I tried clearing the codes but he message remains. I tried driving for a while hoping it would reset itself. I tried disconnecting the batteries overnight. Had battery cables +/- connected together while disconnected. I tried everything I could to get rid of this message that would soon render my truck useless!
I took it into a dealer to clear codes. There was still a code for the bypass Valve. They cleared all DTC'S and still the message remains.
The truck requires a test ( minimum half hour to run ). The truck needs to pass this test in order for it to allow the message to disappear.
Truck is at the dealer now. I am waiting for results.....I will keep you posted.

Please provide us with the specific codes that you are speaking of that you cannot clear and you think is causing the issue. Any and all codes that you pull from your scanner, please list. Someone with experience with the problem you're having may chime in then. Also helps to post in the section of your truck year and related section if available. This will give maximum visibility to those that own your truck and may have pointers for you.

Dealer is still working on this. All DTC cleared. just the service emission system - countdown to death - remains. Dealer has been working on it for more than 4 hours now and can't make it go away.
What started all of this is a diesel leak at the filter, caused the truck not to start. Not sure if that can have anything to do with it. I think the MAF code set the warning situation. I didn't take note of that code, i think it was P0101 but not possitive. I cleared it right away knowing what I did to cause it, but the warning still remained.

P0101 would align with the MAF being disconnected. Disconnecting the batteries was a good try and sometimes works. Some codes and such reset after 40 ignition cycles, but I am not sure about your year and specific situation, so I will refrain from guessing. You might try posting in Emissions topic, you might have better luck.

You might try perusing the following. There is a plethora of information here. Some have mentioned the DEF tank as being the culprit. You might mention it to the dealer.

The dealer has not been able to correct it. I am getting it back for the long weekend. I am guessing it will start going into the reduced speed mode this weekend, but I need to get my boat out of the water and home and winterized.
I will be taking it back in on Tuesday to see what they want to do next with it.
Hopefully it will go away on it's own with the ignition cycles as you say.

In all likelihood, fuel leaking out of your fuel filter was not the real problem, (leaks of fuel are always a problem though), the real problem was that air was being drawn into the fuel system when the engine was cranking. With air being drawn in under a vacuum, pure fuel is not being drawn and the air in the aerated fuel can be compressed by the CP3/CP4, and your truck either doesn't run or doesn't run very well. The MAF sensor tells your engine computer how much air is being drawn into the engine, and that is necessary for the ECM to determine how much fuel to send to the injectors. Plugging in the MAF and reconnecting the intake tubing and filter correctly is important to the MAF measurement.

If your truck still has the P0101 code let us know.

The dealer was able to remove all the codes, but the Emission System messge remained. there is a code P24C4 for the EGR bypass valve that comes back eventually after deleting the codes. The mechanics and shop foreman at the dealership say that this code should not activate the Service Emission system countdown.
I have driven past the 282kms (175 miles) so now my speed is limited to 104km/h (65mph). ( I made sure the codes were cleared using my code reader, before reching the end of countdown) the next stage is 120kms (75miles) down to 88km/h (55mph). not sure what the stage after is. does anyone know?
I am calling the dealership again in the morning to see what they want to do next with this.

Maybe I need to have the bypass vavle replaced for this to go away now, I don't know. It seems like that is the only likely cure at this point.

Thank God it hasn't come to that!
Actually I think I solved the problem on my own. I was thinking about the P24C4 code that kept on coming back. The mechanics said it would not be the cause of the "Message of Death" , but I was thinking that once the message starts then any code that still exists, or comes back, will not allow the death message to go away. So, I bought a new EGR Cooler Bypass Valve for $380 CAD delivered to my door. (dealer wanted $3200 to replace it)
The replacement job takes 15 hours the dealer said, that is why it costs so much.
I did a bit of research and saw someone had replaced the top of the sensor on the valve because his was defective, to avoid the whole 15 hour procedure.
I was able to get the top off of mine and saw some signs of condensation on the electronics attached to the top. Then I noticed the position of the valve was not the same as the new one. The gears were seized. It turned out the little plastic gear they have in there lost a tooth and bound up the electric motor inside the unit.
I rotated the valve to the same position as the new valve. Then I replaced the pastic gear, along with the top (electronics) with the parts taken from the new unit I purchased.
The codes didn't come back and more importantly the MESSAGE OF DEATH disappeared!
Truck is running great, just hope this holds up.
